I also just tested with puredata 0.39.2-1 from Debian, and I get the 
crash.  I move ~/.pdrc and ~/.pdsettings out of the way, 
run /usr/bin/pd, click Media->jack, OK, then quit Pd and jackd crashes.

However, if I disable realtime operation in jack, the crash doesn't 
happen.  Sometimes, there is a long delay after quitting before the 
ports disappear.  If I set it to realtime but with a lower priority, it 
crashes sometimes, but not always.
