it seems like in your buildsys/config-pd-gcc-linux.txt file you 
specified the PD path including src, although you should give the plain 
path to the installation.

Can't really comment on that... the autoconf stuff is maintained by Tim 
Blechmann, but will certainly be superseded by SCons
