[PD-dev] Pd-extended's "make clean" actually cleans

I did a little testing with rsync --dry-run, and fixed the last  
remaining issues to the running "make clean" in packages/*/Makefile.   
So now you can actually run "make clean" and start again without  
having to run the rsync script :)
