there are several ways how to fix the startup flags for pd.

1. using a shell-script (your Pd.app may already contain the flags)
2. using .pdrc (a small file in your home-directory)
3. pdsettings (a system-specific way of storing the settings in 
key/value-pairs (see 
http://puredata.info/docs/faq/FrontPage#WhatIsPdSettings ))

1&2 are interfaced via a text-editor (e.g. "vi ~/.pdrc")
3 is interfaced directly via the pd menu "File->Startup..."
