The one in ./pd-0.43-0 (the top level) generated by running ./autogen.sh

Yes. It's in a pathN (path2) variable. So basically if I understand
correctly gui plugins are treated like externals? That is if I place a
plugin in /foo/bar and that path is in the ~/.pdsettings file it will be
loaded at startup?
