i just did a fresh clone, and i do have
l2ork_addons/spectdelay/spectdelay~ in my tree.

the only thing that comes to my mind is, that the ~ suffix is often an
indication of an automatic backup file, and therefore might probably
get excluded in several circumstances

do you have these directories?
 pd/extra/bonk~
 abstractions/nqpoly/nqpoly~
 externals/footils/syncgrain/syncgrain~
