[PD] Open Source application to edit/save the loop start/end points of a WAV

If you are talking about cue metadata, so far as I am aware, Sooperlooper
does not recognize it. Very few open source audio editors are able to
recognize cue metadata, let alone edit it. The only one I know of is
LoopAuditioneer, which can open, edit, and save loop points in wave files,
but it may be Linux only.
