[PD] core distribution for audio/GEM?

Run two instances of Pd on same machine. That's the usual way of getting 
around the problem on any machine, regardless of the number of cores. I 
wouldn't know how to assign each process to a different core, but this 
should fix your clicking problem anyways.

To do that on OSX, you'll need to start Pd from Terminal. Run the GEM 
one with the -noaudio flag. Use OSC or netsend to communicate between 
instances of Pd.
